Is there anyway after beating the game to replay levels with newer equipment and upgrades?

that break room in the library just screams for some good slime blower cleaning of the black slime and a few other places..

No. If you replay missions you start out with the equipment you would normally have if it was your first playthrough plus any upgrades you would have bought prior to the starting point you choose
