Why would they have put him in the containment unit? Once they took care of Gozer (complete protonic reversal) he wasn't a problem…I don't think that they went around NY scooping up all of the marshmallow, stuffing it in there…

Your right in the movie he was liquified, but in RGB he happened to be in the containment unit for some reason. So technically he was in there.
